Custom theme is stored in a save file used by the official theme application. It won't disappear unless you replace it with another theme, in which case you can't get it back without Anemone. Uninstalling CFW is a stupid idea and only risks breaking stuff.

That has nothing to do with an illegal downloaded game, and not anemone shouldn't brick your 3ds.
