In Africa in Vic 3, there are a lot of native nations that are playable, or at least centralized. And decentralized lands are generally treated like uncolonized tiles in EU4, as apposed to the native nations. So hypothetically, it should only be the uncolonized land that gets turned into decentralized areas. So you should be in the clear.
